Well Prey was made with the ID Tech 4 engine. Not to mention 3D Realms when they were Apogee did publish ID's old games. It could be a shout out, if anything.
The game was also in a decade long development hell, like Duke Nuke Forever was.
Similar case with the sequel, which is now a reboot planned for this year.

This looks an awful lot like the Cyberdemon from DOOM 2. Could be coincidence tho.
