They were always just sci-fi metal boots. People just want there to be something wrong with them.
The 'metal prosthetics' thing is a persistent rumour. Like, the first thing you get on searching it is how debunked it is.
By the rumours logic, the team received amputations to prevent blood from running to the extremities when G forces were exerted on Starfox. However, in this game, the team are shown using a scifi G-Diffusion system to magically protect against G forces.
Dev changes and whatever, but in some future games like Adventure, Fox McCloud was depicted in leather boots.
