fun fact in unleashed there was a whole system that shifted sonics mouth to which way the cameras facing
Rouge and Sonic's personalities make the "smirking" look seem more natural, while with Shadow, Knuckles, and Espio, looking more "intense" with that makes more sense. Not so sure about Silver. But yeah, smirks and that "intense" look are often done in real life by stretching one mouth corner to the side, thus giving that sort of look. With characters like Amy and Tails, that would just look odd in 3D, IMHO.
It also seems to only work with certain characters. Everyone agrees it just looks off on Sonic/Shadow/Silver, Knuckles and Espio. Rouge has a side mouth, strangely enough.
A middle mouth makes sense with 3D versions of the characters, particularly as it is naturally more symmetrical. It looks more natural.
She still has that weird middle mouth.
