i only know this from unity, but if the engine work in a similar then, nothing is actually 3d, the game is just made in 3d scenes for the moments where it needs to load a 3d model but every thing else is rendered in 2d, a free camera shows it kinda 3d because of the layers depths but again not actuall 3d

Beleive me i thought so at first as well, but no, the game uses 3D for pretty much nearly everything. (Even the Characters) Both Bowser's Inside Story and Partners in time do this.
Ah thats why the animation is "CRISP"
I always thought they were 2D sprites when I first saw them...
