Basically everyone went guns a blazing, Sigma's plan hinged on everyone putting their fingers in their ears at the same time.
You may want to rewatch the anime cut scenes @ZTO. Repliforce had no choice but to fight back after being wrongfully labeled as mavericks.
@ZTO General didn't really trust Sigma during that meeting, even telling him to gtfo. It was when the Maverick Hunters labelled them as Mavericks that he cracked because of Dragoon's betrayal plotted by Sigma. Sigma basically bamboozled everyone in this game.
"My fate is sealed. I have... nochoice."
"I totally trust you blatantly evil shadowy figure" and then X4 happened.
In the end, General sacrified himself to stop the Final Weapon, but the whole Repliforce was already wasted alongside their leader.
